So as an update, I bought a ton of vinegar at costco for $15, and it did a decent job.

I then saw a suggestion to use "The Works" toilet cleaner. Awesome stuff. That took care of anything that was remaining, and it was cheap too, I got a gallon (of which I only used about half of) for $10.

Do I suppose I'm done finally

Does anyone but myself think that the chain in the tank might just vibrate and wear a hole through the metal?

Not going to happen right away but if the tank was rusty how thick might the metal be?

Ehhhh, I don't think it should...

If it does then I'm in the same boat in that I'll have to do some welding to fix it.

I found a bike key in one of my tanks once. Personally, I would try everything to remove the chain...remove petcock towers, use a wire coat hanger to snag it an move it around, etc. It is probably wrapped around the overflow tube or stuck between that and the tank.
